There’s a page on Nintendo.co.jp about when berries will not grow (the “time stopped” bug). It basically says that this has nothing to do with using the games with Colosseum, starting a new game won’t fix it, and to return it to Nintendo to be serviced. I don’t know what would happen if you tried to get such service outside of Japan.
